I'm not sure what level of flip flopping you intend, but you lose nothing by watching full seasons at a time (Rather than flip flopping each episode)

I tried this and have been left in the dark about some things that just kind of popped up without warning

There was no mention of the Daedalus before Daniel mentioned catching a ride. I still have no context (middle of season 8)
The SGC knows a lot more about ZPMs. There's an episode in Season 8 where mirror-universe SG-1 tries to steal it from Atlantis, but apparently if Atlantis falls, the Wraith will come to our galaxy (no context given)
It is referenced that there are communication lines established

It sounds like you may have been off by one, as it were. Technically Atlantis begins like 3 episodes into sg-1 season 8. You could complete season 8 and then go to Atlantis season 1 without missing anything, or you could go straight to Atlantis season 1 before finishing sg-1 season 8

The Daedalus is introduced in the Atlantis season one finale. Which would coincide with the end of the end of sg-1 season 8.
Daniel attempted to catch the Daedalus to transfer to Atlantis in season 9, but that was thwarted by Vala's bracelets
I just mention that you can go by whole seasons because I've done the flip flop between episodes and it ended up being less useful than it was worth to keep up with what episode I'm on between series.
Of course if you don't mind keeping up with it, more power to you. It's still fun to watch that way too.
Oh, I may be confusing seasons 7 and 8 then. I'll definitely keep watching :)
I found going by the chronological order enjoyable! Sometimes the episodes do refer to recent episodes in the other series.
