Original/legit game cartridges will still work afterward, and unless something's changed/improved, I'm pretty sure you still need a microSD card to set it up.
K, this is probably dumb but will my save filed be lost?
Your saves should remain intact, and I'm pretty sure any guides you follow will have you back them up just in case. I think for some it may even simply be part of their standard setup.

To clarify, what's the card size limit? Is a 64 GB card good?
Got a 128, was the same price
64GB is technically better than >64GB for GB/GBA Games. Because of block size and read speed of the SD cart reader on the 3DS. I think the real problem would be noticeable way up 64. like 512GB....
I got a 128, I have a retroid for other systems
